The M. bovis BCG Pasteur strain (ATCC 35734) or M. tuberculosis H37Rv and derivatives with deletion of the Rv3134c-dosR-dosS operon (referred to as H37Rv dosR KO in Fig. 2) and its complemented strain (referred to as H37Rv dosR::KO::Comp in Fig. 2) 27 were used in this study. Planktonic cultures were performed in Middlebrook 7H9 liquid media (BD) with 10% OADC, 0.2% glycerol, 25 µg/mL of kanamycin, at 37 °C, 100 rpm. Serial dilutions of samples were followed by plating onto Middlebrook 7H10 agar plates supplemented with 10% OADC, 0.5% glycerol, and 25 µg/mL kanamycin served to determine colony-forming units per milliliter (CFU/mL). Biofilms (which include bacteria attached to the plastic wells and surface pellicles) for RNA extraction of BCG strains were cultured in Sauton media as already reported 9. After 1, 7, 10 and 14 days of incubation, two culture flasks were used to harvest, with a scraper, the whole surface pellicle and biofilm attached to the wells (these samples are referred to as “biofilms”), and transferred into 50 mL tubes that were immediately frozen at − 70 °C. From frozen samples, we proceeded to perform RNA extraction and purification as already reported 41, to ship these samples to Arizona State University for RNA-Seq analyses. The experiment was repeated three (7, 10, and 14 days cultures) or four times (24 h cultures, because of the low biomass present at this time point), to produce independent replicates. Our results first demonstrate that the presence of zinc sulphate is essential to obtain optimal growth of M. brumae when L-asparagine is the amino acid source in the formulation, with no impact observed when L-asparagine was substituted with L-glutamate. In this study, we propose a model for elevated level of drug tolerance and high frequency of persisters of M. tuberculosis in biofilms. The extended survival of the biofilm population under antibiotic exposure would allow greater opportunity for the occurrence of persister cells, which emerge through mechanisms related to intrinsic defense against antibiotic-induced toxicity ( 46). In support of this hypothesis, we detected a lower frequency of persisters in morphologically normal biofilms of the Δ pstC2A1 mutant, providing a reasonable platform to systematically evaluate the contribution of other identified genes in this study in drug tolerance of M. tuberculosis biofilms. We note that rifampin sensitivity was also observed in the Δ phoT and Δ dgt mutants (J.P.R. and A.O., unpublished results). Moreover, the normal morphology of Δ pstC2A1 mutant biofilms suggests that the physical barrier presumably formed by the three-dimensional architecture of biofilms has a limited contribution to the development of RIF-tolerant persisters; instead the intrinsic sensitivity of resident cells to the drug plays a significant role.
